I'm pretty sure we'll need to have a vCenter instance running as well as the SRM.
You will need two vCenter servers (one on each site) and two SRM servers (one on each site)
WOuld vCenter Foundation be fine?
vCenter foundation is supported with SRM.
Is there a reason to go with SRM Enterprise instead of Standard?
Depends on the number of VMs you want to protect.

The big question we have is: Do we need Netapp Flexclone? Or is SRM enough?
With SRM 4 the only option is array-based replication of LUNs. In SRM5 vSphere replication was introduced, which allows replication of selected VMs between ESX hosts (you need vCenter5, SRM5 and ESXi5 for this feature to work)
